I always allow markup recovery because I flatten and unflatten layers and individual markups quite a bit. So far I've only experienced this with unflattening entire layers.
The markups unflatten properly but sometimes it leaves the flattened layer there, uneditable. (Now you have the same markup, one editable and one not)
