Batch Linking with markups

At my work we use the batch linking for our files.  We recently found out that any text that was placed with the text box markup tool was not recognized.  We were able to get the batching to recognize the text if we flatten the pdf, but we're dealing with over 8000 files here, so that really impedes the batching..   
Anyone know how to get the batch linking tool to recognize markup text?

I believe linking only works on the "text" that is part of the PDF.

Can you run "Batch Flatten" all your PDFs and then run Batch Link?  Not ideal - but that may be the best bet for now.

We were thinking about the batch flatten, but we hold a lot of value in the tracking of the markups (date added, user, etc) and there's no built-in batch unflatten that we could find.  I suppose we'll just have to wait and see if they add it in the future.  Maybe I'll contact their corporate support
